I just finished installing a rear Crystalyte 408 Hub motor on a stretch cruiser frame. When the wheel is on the bike with no load (just on the kickstand) the wheel goes around smooth with no vibration. When I sit on the bike and take off, I feel vibration in the handle bars and seat until I reach higher speeds, then it goes away. I understand that these motors will vibrate the bike some, I have a 5303, and 5304, and they vibrate a tiny bit on start up, but nothing like this. Is there a problem with my controller or hub motor? Or is this behavior normal?

I have a WE BL-36, which I have been told is similar to the 408. I use a C7220PF pedal first controller. I notice some cogging vibration at startup and on steep hills near the top. I don't think it's a big deal (in my case). What controller are you using?
That's normal, this direct drive motor make some noise when it has to work hard.
So, at start-up with no real pedal assist meaning, the motor must give all it's power and , when you rid up a hill then also.
The noise level can raisi a bit since a typical bike has a frame that can... vibrate under ceratin conditions and usual
the front wheel assembly.
There is nothing wrong with the motor or controller , IF the vibration goes a way, typical for that motor around 15 km/h
