I am going to redo the drive wheel, braking system and add a free wheel clutch to my X-treme x-600.
(600 watt motor with max 3900 rpm [I only get 3180 rpm, tops]).
Right now I have a 12T to 71T sprocket ratio.
If I go with a 12T to 65T sprocket ratio, will that really throw things off?
What about 12T to 55T sprocket ratio?
What are the negatives of going away from the 12T to 71T setup I currently have?
I am trying to figure out how this will impact the engine, battery life, etc...

So you're wanting to go faster? Well, if the motor can handle it, then the tradeoff is, of course, only acceleration and range. The motor won't last as long, but generally people end up getting something new before that dies anyway.
If not, then the motor will fry. Checking it to see how hot it is after a ride at the new ratio would tell you how it's faring.
Personally, I'd overvolt it. Though if you don't have any place to put the extra batteries or can't afford a better chemistry, then I can see why you would prefer a sprocket change.
What exactly is that in your avatar, BTW? It looks like a hovercraft, which would almost automatically make it awesome.

So if I went with a 65T instead of the 71T... That would barely add 1.5 mph of speed (according to my rough calculations).
Do you think going from 71T to 65T would significantly stress the engine or impact the range very much?

Barely 1.5mph? I don't think it's going to stress the motor, though you'll probably see a slight decrease in range. Maybe a mile or two.
I knew I had seen that thing before. The gas engine is forgivable. The thrust fan is a real energy sink. ;)
